Covered towers are always open during PE service hours, regardless of RW published operating hours.

It simply means that the 500 foot elevation is NOT included in that air space......only the space ABOVE (+) 500 feet is included. It's very much a technicality because a given altitude can not simultaneously exist in multiple airspace categories.

Suggest that you locate and listen to the audio recording (https://www.pilotedge.net/audio/today) of your flight and confirm exactly what the controller’s instructions were.

FYI - Feb 6th is day that MFR’s annual contract with our text to voice supplier expires. In light of the ongoing PE development of an internal ATIS system I have elected not to renew that annual contract. My understanding is that a new X-Plane client is not required to support the new functionality.

Try using the “Flight Search” feature at MyFlightRoute. You can specify your search criteria and find numerous short flights. Within ZLA, I found 34 flights from non towered to class D airports which were under 15 miles.
