I have both FSX and Prepar3d and I was wondering if I could get some more expanded instructions on what files to copy over, in particular how to find the dll.xml file that needs editing and what sections.
Also I see a VIP and Squawkbox aircraft folder in FSX are those the ones I copy? (I had SB4 installed prior to installing the PE file)

This isn't formally supported, but you can paste this material into the P3D dll.xml file, assuming your PE material was installed in c:\program files (x86)\PilotEdge.
Yes, you should copy those aircraft over, along with the stock aircraft that are referenced in the PilotEdge\aircraft\pe.smx file file.
I don't have P3D installed on this machine (only the SDK), so I can't tell you exactly where the file is, but if you search your drive for it, it's likely to show up. Make sure it's not the one in c:\users\[YourName]\AppData\Roaming\Microsoft\FSX, because that is the FSX version.<Launch.Addon>
<Name>PilotEdge Transponder</Name>

<ManualLoad>False</ManualLoad>
<Path>C:\Program Files (x86)\PilotEdge\petrans10.dll</Path>
</Launch.Addon>

Thanks Keith much appreciated.
Re: Copying FSX install into Prepar3d
Bumping this thread from the dead. I lost my FSX disks again, but own P3D as well. What exactly is the thread I'm looking for? Is it called p3ddll.xml, dll.xml? I've searched c:/ and my p3d directory, and can't find it.

Re: Copying FSX install into Prepar3d
Moved this to the new P3D forum.
dll.xml is the file, should be in C:\Documents and Settings\<user name>\Application Data\Lockheed Martin\Prepar3D folder.
