Does it matter to PilotEdge what time the simulator uses? That is, would changing the time in the simulator cause conflicts with ATC (ATIS codes etc)? Normally I let FSX use the actual time, but because of that I find myself doing flying a lot of night flying.

No, all weather and time-of-day is client-side. Feel free to use whatever time you want.
