After visiting 46CA several times I decided that braking with a joystick button is less than ideal with X-plane's default datarefs. I just ran across this Python-based plugin that adds two new datarefs for progressive braking. I just tried out the braking_gradual option on my DA-42 and it's brilliant, so I thought I'd share:

Anyone who uses FSE's X-Economy plugin already has the Python stuff ready to go, so you just have to drop the python script in with the others.

Seems helpful if you have keyboard-based brakes.

I always just pulsed the V or B key when braking (for better or worse). Is this something I should look into still if I now have rudder pedals with toe brakes?

If you have toe brakes, this wouldn't benefit you seeing as you're using axis's for brakes (opposed to buttons, such as keyboard keys). It's possible, and easily feasible, to apply progressive braking manually with rudder pedals.
