I know that the number nine is pronounced niner when "talking" to ATC. But I have a question about the number three.
I "hear" it pronounced almost like "tree" leaving out the "h".
I have reached the approach/departure level in VATSIM ATC and my primary instructor pronounces three just like I have heard it several times on PE.
So my question is - is there a preferred pronunciation of the number three when it comes to ATC? I have never read this but I do wonder if I have missed something?
Pronunication

As you can see, the official pronunciation for 3, 5, and 9 are 'TREE", "FIFE', and "NINER". That said, you aren't going to get in trouble for saying those numbers normally either. The goal is to have the numbers sound distinct and be easily understood. If there are no problems with communication, then it isn't an issue.
